This is good. Unsettling, yes, but it's a fine exercise in "What if?". I'd be surprised if Yoda and company hadn't considered it as an option at some point. I guess I can see why it's contraversial, as it features not only the death of a child, but also the death of the only good parts of the franchise! ;) I don't really see why anybody would hate it, though. Your characters at no point appear to believe that they're doing the right thing, just something that they see as necessary.
Actually, the more I think about it, this is what Lucas should have done! Had Anakin's powers enabled him to survive, this is exactly the sort of thing that would have pushed him over onto the dark side, and it would nicely explain Ben's feelings of guilt and responsibility for shaping Vader. I'd congratulate you on writing a better Star Wars prequel than George Lucas, but that really doesn't seem like much of a compliment. ;)
